When I hear people say the word 哪里, it sounds to me like the na is second tone and the li is third tone. But in my dictionary it says that na is third tone and li is neutral tone. What tone should I use?

Both third tone and the fourth tone for “na li” are correct, however, they have different meanings. There is no second tone for na li.
na li in third tone means where
e.g. Where are you?= ni zai na3 li3
na li in fourth tone means there
e.g. He is over there= ta zai na4 li | |

So 哪里 is written na3 li3, but pronounced na2 li3. | |
