When I hear people say the word 哪里, it sounds to me like the na is second tone and the li is third tone. But in my dictionary it says that na is third tone and li is neutral tone. What tone should I use?

Hi Your Chinese name is very special.
Both third tone and the fourth tone for “na li” are correct, however, they have different meanings. There is no second tone for na li.

na li in third tone means where

e.g. Where are you?= ni zai na3 li3

na li in fourth tone means there

e.g. He is over there= ta zai na4 li

ok, what if someone is saying it to be humble? like in this example:

A: 你写字写得真好!
B: 哪里,哪里。

is it still na3li3? or na4li?

If “哪” has this little square it means it is the interrogative form, which is the 3rd tone. BUT when you put it together with another 3rd tone word like “里” it is pronounced in the 2nd tone.

So 哪里 is written na3 li3, but pronounced na2 li3.
